On the highlight I saw on ESPN, the throw did not sail behind Manny's dome. Rather, Farnsworth plunked Manny in the shoulder. Was I hallucinating?

Remember, this is Farnsworth, so the fact that he threw it behind the head rather than in the earhole only confirms the intent.
When is it ever in evidence? How often has a pitcher come out and said, "Yeah, I was trying to hit the F***er." MLB has to make a judgment call on all of these cases.
For the nine hundred millionth time, let me please explain the simple fact that the Yankees are the most storied team in the history of baseball, and a team that plays in the largest media market in the United States. The Yankees have more worldwide fans than any team in professional baseball. Anywhere. Let me explain this next part very slowly...
There is nothing that Major League Baseball, the business entity, would rather see than the New York Yankees face the New York Mets (or maybe the Los Angeles Dodgers) in the World Series from now until the end of recorded time. The league makes money when its biggest market teams play the biggest games. Is that so hard to understand?
If you don't understand this, you understand absolutely nothing about how Baseball makes its money.

Let me try to explain something else. G-d has not designated the Yankees as the Chosen Team. For many, many, many years, the Yankees dominated the major leagues. Like the proverbial galaxy far far away, the Game of Baseball (yes, that's a capital G and a capital B) is not the same game as it was "back in the day." There are more teams, the talent is more evenly dispersed, and the scouting and development of young players is far more universal than it was in the days when one team with a lot of money and no silly draft nonsense could leave the teams in the dust every year.
The Yankees have not won a World Series title in seven years because - get this - news flash coming - they have not put the best team on the field for seven years. This has nothing to do with Bob Watson, this has nothing to do with Happy Chandler, this has nothing to do with Boston cheating, this has nothing to do with construction workers burying replica jerseys under tons of concrete. What it does have to do with is personnel decisions, injuries, karma, and a million other variables. Please, please, show some grace and eliminate "the Great Anti-Yankee Conspiracy" from the list.
There is nothing more tiresome than whiny Yankee fans with the same old drivel about how everyone is out to get the Yankees. Do your own research - visit the "Bleed Cubbie Blue" and "Sons of Sam Horn" and "USS Mariner" and "Viva El Birdos" and some of the other fine fan sites on the Net, and I guarantee that you will find that absolutely no fan base devotes as much time to feckless, non-empirical whining as the more prolific contributors to NYYFans.com
Kyle Farnsworth threw at Manny Ramirez. Anyone with more than the most passing baseball experience, whether as a fan, or a former player knew that the Yankees would throw at Manny Ramirez in that situation. This is a baseball "golden rule" as old as the game. It's also part of the golden rule for the pitcher involved and the manager to act as SHOCKED! SHOCKED! as Captain Renault in Casablanca. Anyone with half a brain knew it was coming - anyone with half a brain knew this was why Kyle Farnsworth had been brought into the game - anyone with half a brain knew that a suspension and/or a fine was going to result.
Those of you who are childish enough to pronounce that Farnsworth should have hit Ramirez, in order to "get his money's worth", don't understand how the game is played, and frankly, if you had gotten what you wanted, well, I'd say that Farnsworth would probably have been thrown out of baseball for good, and Joe Girardi might well have been suspended for the rest of the year. Oh, and that Yankees Pride thing would have taken a pretty big hit for a long time to come. This isn't how the game is played.
The numerical comparisons of Yankee hit batsmen to Red Sox hit batsmen that proves how biased MLB is may now commence.
Oh, one more thing. Guess what? There are a couple of other teams in the Major Leagues. I think most of the people around here are tired of rehashing breathless arguments about the Red Sox and Yankees.
You haven't watched Farnsworth pitch enough then. if he wanted to hit Manny the pitch would have been at the knees just over the outside corner.
Anyway, if anything MLB is trying to help the Yankees by suspending Farnsworth. Thank you Yankee Bob.
If you have any doubt that this was the right decision, you should consider that Michael Kay was outraged by the possibility of a suspension.
I was watching the Orioles/Yankees game today, Michael Kay was LIVID. He sounded like he could have killed Bud Selig.

You are not watching replays of the two pitches that happened recently if you think they were at the same height; they simply were not. That fact is probably one of several reasons MLB treated them differently (and properly so).
Throwing that high at a guy is bad. Joba deserved the suspension, as did Farnsworth, as will any Red Sox pitcher who does what they did. Intent can't be known for sure but punishing someone for getting that close is quite reasonable and that's what MLB has consistently done. I hope they continue to do so regardless of what team is involved.
Whoa! What!?!
If the Yankees just release Farnsworth, they (A) avoid being a pitcher short for three games and (B) avoid having Kyle Farnsworth pitch for the team anymore. That's a win-win.
